I am trying to get my Portfolio projects to display in a specific order and the options available do not allow me to do so.
"Show Only Projects with Listed IDs:" I can select my portfolio projects i want to show, however the "Order By:" is limited in what it can order the list by.
I'd like to customize the order. Is there anyway to do this or am I overlooking something?

Sorry for the late response, it's caused because of the numbers of tickets we are getting these days and because of the weekend days.
You can use Order by Menu order. And then for every portfolio items set up your order in here:
This way you can set up your own order of the portfolio items on the list.
